Up until now, the only way we could use most storefronts outside of Steam on the Steam Deck was by using a community-made tool or launcher with Proton. For the Epic Games Store and GOG, this usually meant using the Heroic Launcher. However, that is changing, since GOG is still in the process of creating a native Linux version of their storefront. And it sounds like Epic is doing the same.

“Soon” – The Epic Games Store is coming to Linux

Currently, the Epic Games Store does not sell native Linux versions of games. Moving forward, native Linux game versions may be supported. That said, it is more likely that Epic will us a compatability layer to allow Windows games to run on Linux, which is similar to how Valve/Steam operates.

Hot Hardware ☛ Epic Games Store Is Coming To Linux With Native Steam Deck Support
Comments made by employees in the Epic Games Discord seem to indicate that there are plans at Epic to push forward with a native Linux client for the Epic Games Store. While solutions like the Heroic Games Launcher exist to allow Epic Games to be more playable on the Steam Deck, the addition of official Linux support should be beneficial and more straightforward to set up.
At this point, however, it's not unclear whether the EGS on Linux would utilize Valve's Proton, and not using it would limit the playable game selection to native Linux games. That is, unless the EGS integrates the Wine compatibility layer or provides its own Proton alternative.
